Once you are in the Compare Side by Side option, you can choose to activate another feature which is the Synchronous Scrolling. Just find the icon in the menu so that you can start scrolling the mouse pointer on the first document while doing the same thing on the other. If you do not want this feature to be enabled, you can click on the icon again and then the synchronous scrolling will be deactivated instantly.
